Klose, 29, has an inflammation to his right foot after taking a knock in Saturday's 2-1 extra-time win over Borussia Dortmund in the German Cup final.
"There's a question mark on whether he plays," said Bayern spokesman Markus Hoerwick.
Lukas Podolski, who has five goals in the UEFA Cup but has mainly been on the substitutes' bench this season, was set to step in for Toni.
France midfielder Franck Ribery was allowed to take a rest from training Tuesday but will be a definite starter.
Midfielder Mark van Bommel has said he is also determined to play against the Russian champions despite suffering a broken nose in Saturday's cup final.
The Dutch midfielder has decided against surgery recommended by doctors at a Munich clinic, and if necessary will wear a face mask, the club said on Monday. (dpa)
